We have found we get best results ourselves by writing HTML by hand, incorporating various Javascript libraries and an 'asset pipeline' style build process.
That is exactly what HTML Presenter is for: displaying offline websites on your iPad. We do not have a tool to download websites with but if you can create a functional offline version and zip it, then HTML Presenter should be able to display it. There are tools that will help you with this. We use wget. For a simple website, you can try using “Save As” in your browser, and zipping the result. There are also other “web scraping” tools that you might find easier to use.
Often, problems with missing images or incorrect styles have to do with absolute references in your HTML or CSS.
Make sure that all ‘src’ and ‘href’ attributes in your HTML and url properties in your CSS are relative (i.e. don’t have a colon (:) and don’t begin with a slash (/)).

Mac OS versions 10.5 and 10.6 unhelpfully 'quarantine' downloaded files, including your zip file, by breaking them so they can't be used. If you copy the quarantined file, it won't work, it will display this rubbish text.
Entropy Technical Consulting have instructions on how to solve this. An alternative to that method may be simply to unzip and re-zip the presentation on your Mac – somewhere other than the Download folder.
This problem may also be caused by a bug fixed in HTML Presenter version 1.2.2 regarding the handling of dotfiles (hidden files) in zips generated on Mac.
First make sure that that your presentation zip file is a valid zip file containing at least one HTML file. Next, make sure that the presentation zip file is in the app’s directory (Apps/HTML Presenter), in the connected Dropbox or SFTP server. (Versions prior to 1.0.2 required ‘index.html’ in the root of the zip, not in any folder).
Deletions are synchronized from the server. Simply delete the presentation from Dropbox (or your SFTP server) and sync.

We only support HTML Presenter on iOS 5 and above. If you have an older version of iOS, we recommend you upgrade (using iTunes, or directly on your iPad from the Settings app → General → Software Update).
No, the app is currently only for iPads. We are planning to create a Universal version, but don’t have firm timeframes yet.
Yes there is a Javascript API available. Presentations can access some of HTML Presenter’s functions through its Javascript API, introduced in version 1.2.
